Fourcroy avait été chargé d'un travail sur l'instruction publique par la section de l'Intérieur du Conseil d'Etat. Il présenta un rapport sur ce sujet à son retou…r de sa deuxième mission. Dans ce rapport il proposait notamment de réorganiser l'enseignement des écoles primaires en y réintroduisant, entre autres mesures, l'éducation religieuse. Il souhaitait combler le vide existant entre ces écoles primaires et les écoles centrales (crées en 1795 par la loi du 3 brumaire an IV pour les élèves à partir de 12 ans), en créant les écoles secondaires dans lesquelles l'enseignement des sciences serait renforcé au détriment de matières comme le latin.
